Double Dash was awesome, and Mario Kart Wii has absolutely fantastic online, but...this may surprise you...I gotta go with MK DS. Every aspect of the game is polished and enjoyable.
I thought it was Mario Kart DS, but I'm not sure that warrants 3 threads. I think it was the most innovative Mario Kart game and obviously the most fun. You could take your DS with you and race anyone else who had theirs. It was awesome to play against people pretty much anywhere.
Mario Kart Wii is the only Mario Kart game I have, so I'll go with that. I'll download Super Mario Kart if and when the game comes to the North American Virtual Console.
Mario Kart 64. Nothing even comes close. It's like there's Mario Kart 64 at number 1, and then a bunch of empty spaces just to contain how amazing Mario Kart 64 is, and then way down there at #40 is every other Mario Kart and MK-esque racing game
Mario Kart Double Dash! was the best, the courses were great, but what I loved the most was the physics of the game, the strategy at picking your character combination, and the way you used the mini-turbos in so many ways.

I liked Mario Kart DS the best, myself. It's still one of my favorite DS games and sees a lot of time out of me.
