Bowletta in M&L: Superstar Saga took me 5-10 tries. I don't recall any other VG bosses that gave me as much trouble.

In metroid prime 2 the first time i was fighting the boost guardian and quadraxis, damn
Earthbound: the ness dream boss, that damn statue
Mother 3: the living instruments, the first time is hard and you have to plan your moves
Smash bros melee: both event 50 and 51, but eventually a beated both

I am amazed that no one mentioned the battle againt Lavos, in Chrono Trigger.

You mean Evrae,right? Yeah,took a lot of times before I beat it Also,Yunalesca from the same game was also very hard,and just to make it more annoying,you can't skip the cutscene before her! I was tired of Auron's speech after awhile...and that Seymor battle in those snowy mountains was also really hard if you didn't have Aeons with overdrive!

I have Vectorman 1 on Sonic gems collection and final boss called Warhead is really hard when i first fought him.I kept losing lives all the time.but i had only 1 life left and there was so much pressure on me.but i finally bet him and when i played Vectorman again i bet Warhead in my first go.I cant think of any other boss levels

Probably not THE toughest, but Mr. Big on the hardest difficulty in Art of Fighting took.. at least 4 hours of repeated tries on the SNK Arcade Collection. People listing FF1's Geese or KoF94's Rugal as the first near-impossible SNK boss have no idea what they're talking about. They're both jokes compared to Big. And HE'S NOT EVEN THE FINAL BOSS.

Ah yes, he's fun, especially in Boss Rush where you have to beat a long LONG stretch of bosses before you get to take him on. You start with 9 lives, I had 8 left when I reached the Biolizard (died once on the second Eggman VS Tails battle, that and it's hero equivalent can kill you extremely quickly sometimes), and 2 lives left when I finally beat the damn thing. Good ting I beat Finalhazard easily, he can be a bit troublesome at times.

hmmm the hardest boss I struggled the most and beat him in the end...

Metroid Prime II the boost guardian was definatly the toughest!!! Tryied dozens of times till I finally beat him!!!
I coursed so much fighting him, throwing away the gamepad a few times, giving up, but returned and killed him one day!!!

The very first several times I got up to Lavos' final form (not his second form 'cause I always beat it with no problem) I kept getting my derrier handed to me. Then, one day, my Chemistry teacher from school (who likes video games) suggested that I use Ayla in place of Marle, and so I did. After countless attempts at defeating Lavos' final form, I finally triumphed over him, and I never lost to him (or any other boss of the game) ever again (though that may be due to the fact that I'm abusing the New Game +) I'm that keen on getting as many endings as possible.

For me, the hardest boss I've ever fought is Sigma at the end of Mega Man X4. When I was little, he was so impossible. Now, beating him is a snap, but that was probably the most difficult time I've ever had fighting a boss. Then after that, probably Mundus in Devil May Cry. He was pretty tough.

@Badknux - I can imagine Sigma being hard on MMX4. I haven't gotten that far yet, but Sigma's two forms from Mega Man X3 was brutal torture, that I've finally overcome. MMX Sigma is a wuss compared to MMX3 Sigma.
It seems to me that the more MMX games there are, the more difficult Sigma's final two forms can get. It's bloody ridiculous! And appreciative, 'cause I like challenge.

I had a lot of trouble with the bosses in Final Fantasy 8, but that may have been because I didn't train enough.
