FLUDD is not fun, and it completely overrides all your traditional Mario skills, making it another game entire.
Isle Delfino is boring, and its babbling citizens inane.
Bowser Jr. is annoying, and Shadow Mario generic (wow, a shadow version of the protagonist? that's never been done before).
I don't know why any of this has to be "explained." Some people like some games, and some people don't.
Sorry, how does FLUDD override all traditional Mario Skill? I mean it's all a matter of opinion, of course--Isle Delfino is my favorite hub world in any videogame ever, and I found it's inhabitants charming. I thought Shadow Mario was kind of cool, even if it was a bit generic. The only problem I had with the entire game was the voice acting, but the story itself was great.

Jumping is Mario's forte, and yet now he can hover and rocket to the sky. Jumping on enemies was once how he rolled, but now he can just shoot them. If Nintendo wants to make a new game, more power to them, but why they have to drag Mario into everything, I don't know.
I am still not over how awesome Super Mario Galaxy is. It is superior to Super Mario 64 in most areas. I can't seem to enjoy Super Mario Sunshine, though.

Last time I checked, Sunshine was not set in space. If you're going to defend Sunshine's FLUDD mechanics by bringing up its superior sequel which ditched the FLUDD entirely, well, I'll be eager to see how this argument shapes up.
Galaxy builds on Mario 64. Same skills, but enhanced by an extra shake jump, and complicated by gravity situations. Same skill set, though, but innovated situationally and with one additional skill. Sunshine, however, implements a whole new set of skills that renders your old skill set mostly unnecessary. No real point in jumping around when you can just hover or rocket there. No use jumping on enemies when you can just shoot them.
Of course, Galaxy has the shooting enemies aspect, too, which I thought was pointless, making an already easy game easier and making your jumping skills less important. I'm not sure what assumption you're working under, but just to make it clear, I'm not a Galaxy fan either, though I definitely think it's a step in the right direction after Sunshine. As I've stated earlier on, I'm not a huge fan of any of the 3D Marios, but there are specific levels I enjoy in each, Sunshine's FLUDDless levels actually being my favorites, though the rest of the game was so unenjoyable and unMario that it sinks to the bottom of my preferred 3D Mario list.
Like Sunshine all you want, I was just answering your question as to why so many don't like it. Shake your innovative finger if you must, but innovation does not necessarily equate with fun.
