Arrg, this list is ridiculously hard for me to make. I love Nintendo games so much, but if I have to pick, I'd say (In no particular order)
Yoshi's Island SNES. After really recently playing through the game I was amazed by just how incredibly well designed the game is. It progresses entirely at the player's own pace of choice and nearly every level is extremely well designed, with at least half of the levels in the game having a unique character, mechanic, design philosophy or quirk to make things interesting. Really my only complaint is the fact that you have to play through the levels in a set order rather than choosing to maybe say, beat the first three levels per world in the order you like, beat the mid-boss level, beat the next three in a preferred order and then beat the world boss, or if you could play world four and then beat world three before you're allowed to move to five and six. Other than that the game is nearly perfect.

Ocarina of time is one I love to death, with the grand scope of the world and all kinds of things to explore and do. I do notice the game's age with generally bland overworld design (Outside of the Kokiri forest, Kakariko village and Gerudo Fortress let's be honest the overworld sucks) and the overly easy combat making the game feel like it wasn't entirely finished, the dungeons while long for the most part are incredibly memorable and fun to play through. (The Deku tree borderlined on being perfect)

A Link to the Past has the thing I love about Zelda one so much is having this compact world filled to the brim with stuff to do makes the game feel so much bigger than it actually is, I also love the combat system and the items. Only flaw is that the only dungeons that can be (realisticly) beaten out of order is 2, 3 and 4 making the rather open game feel kind of linear.

Super Mario World is flawless save for the Timer and lack of those ever so iconic brick blocks. That is all

And last but not least Super Mario 64. The first mainstream 3D platformer that accomplished the impossible: Making basic walking and swimming fun. Literally done is this game is oodles of fun and the game has incredible jumping and movement physics which, in my opinion still haven't been beaten by any other Major platformer to this day. I love the game so much.

Had a bit of think about this and still very difficult to narrow it down!

In no particular order:
Super Mario World 2: Yoshi's Island - Excellent, excellent, platformer that draws a lot of the charm from the Mario series and then adds some more. I'm a fan of collecting in platformers (as long as it's not too tedious) and this game does it absolutely right.
Paper Mario: The Thousand Year Door - Now I'm a massive Mario fan, and I surprise even myself for not putting a traditional Mario game here. However, as a huge Mario fan I found it impossible not to love this game, with every quirk and reference, an engaging world and story, and of course a creative RPG battle system to go with.
Pokemon Gold/Silver (HeartGold/SoulSilver) - These games did the right thing at the right time. Pokemon Red/Green/Blue were huge, then these games came and added a whole load of new things to the table. 100 new creatures? Genders, breeding and baby Pokemon? Shinies? New types? How about revisiting Kanto? While largely flawed games (Kanto is barren, Johto is short, and you can barely find more than Hoothoot at night!), my first visit to Johto really made an impact, and all the improvements later added to HeartGold/SoulSilver only cemented these games' place on my list.
Legend of Zelda: Skyward Sword - On gameplay alone, this could well have been any of the 3D Zeldas. However I choose Skyward Sword for its representation of Zelda and Link, and the artistic design that went into the creation of Skyloft and the world below. Zelda is all about adventure, and this game felt like one moreso than any other.
Kid Icarus Uprising - This game was absolutely stunning. Not only is it a prime example of storytelling in video games (the episodic, anime-style approach and Pit, Palutena and enemy-of-the-week's banter could hold the game up on their own), but the gameplay is solid and enjoyable, and the levels themselves are varied and intense. If there was ever an argument for stereoscopic 3D, it's the flying segments, with their dazzling effects that make you feel like you're on a rollercoaster ride in your living room. I cannot recommend this game enough.

Honourable mentions:
Super Mario World - The definitive 2D Mario, with tight gameplay, varied level design and Yoshi!
Super Mario Sunshine - Perfected 3D platforming with that little extra charm (Yoshi and FLUDD!). The island setting is lovely.
Fire Emblem Awakening - Great core gameplay, great potential for customisation and character development, and great cutscenes.
Super Smash Bros for 3DS and Wii U - The definitive way to play Smash Bros, with a fantastic roster. Personally I prefer to play on 3DS, though Wii U is a must for multiplayer.
Pokemon Red/Blue - I'd objectively call them the worst in the series, but still a great start to a great series.
