1. Cave Story Spoilers
[spoiler]Undead Core (Cave Story): I can't even begin to describe how much I love this fight. There's so much going on and so much to fight, I just can't help but love this fight. The first time I fought it, it was only a fight for survival, and one of the most fun experiences I'd ever had. And that music...
2. The Legend of Zelda: Twilight Princess Spoilers
[spoiler]Possessed Zelda/Beast Ganon/Horseback Ganon Fight/Ganon Sword Fight (The Legend of Zelda: Twilight Princess): The entire ending of Twilight Princess was just amazing. Each fight was very unique, didn't rely on an item you found in a dungeon, and was presented near-flawlessly. This was probably my favorite Zelda boss fight period. Oh, and Ganon's "muppet face when you kill him is priceless.
3. Super Mario Galaxy Spoilers (Not Really:P)
[spoiler] Bowser (Super Mario Galaxy): The music probably played a big part in making this boss fight feel so fun, but even then, it just didn't stop.
4. The Legend of Zelda: Skyward Sword Spoilers
[spoiler]Demise (The Legend of Zelda: Skyward Sword): Fantastically presented, atmospheric, and all around fun fight. It, unfortunately, loses it's fun once you learn how to penetrate Demises defense with three slashes.
5. Metroid Prime 3: Corruption Spoilers
[spoiler]Gandrayda (Metroid Prime 3:Corruption): I freaken love the music for this boss fight, but the fight itself is still spectacular. You're forced to use your visors, knowledge of previous boss fights, and twitchy trigger finger to bring her down. The ending just solidifies the moment though, as you see her, in the shape of yourself, reaching out to you being sucked into a wraith-like Dark Samus.

Also the Bioware games would've been on here had I played them. I should really get around to it one day.

and last, but far from least, Dark Age of Camelot. (PC) ..This is possibly my favorite game of all time.
Dark Age of Camelot might not count because EA didn't license it until 2006, but I don't care. I can't think of a better game from them and the wiki list has way too much crap in it.
