For me, that EASILY goes to Pokemon Snap, i mean, if you read about it: "Take pictures of your favorite pokemon, earn points, and.... thats about it" you think "WTF kind of game is this" but you know, i played that game like there was no tomorrow, and i would love a sequel for it

Just Dance: A game where you dance, but all it recognizes is your right hand is a bad idea in my book. Next thing you know its the best selling Third Party Wii game.
Animal Crossing. All it is is doing menial tasks, like digging, picking stuff up, talking to townsfolk, etc. There really isn't much of a goal to the game. On paper it's horrible, but in practice it's quite great.

Kingdom Hearts. At the time it was originally announced, a Disney/Final Fantasy crossover was just something that came out of left field (really, who would have thought something like this could exist).
Now it's a major series, that many gamers look forward to.

Animal Crossing? Psh, Harvest Moon is this. I mean, I try to explain the game to someone who's never played it and they think it sounds incredibly boring, why would you want to play a farm simulator? But it is oddly addicting.
If I want to go to a weirdest idea, Katamari Damacy. Roll everything into a ball and... that's it. Roll stuff into a ball. A plate? Roll it up. Cat? Roll it up. Small child? Roll it up while it screams in horror and flails. Imagine how horribly terrifying that is, to get helplessly stuck to a giant ball of crap, buried alive beneath other crude, and just when you think it can't get any worse, a god sets you on fire and turns you into a star.

The Walking Dead: Trying to make me care about the story in a zombie game. And it worked.
Metroid Prime: Turning Metroid into a first person shooter. I think it's been enough time that some people might not realize how horrible this seemed to be in 2001.
I don't count Little Inferno since being a terrible idea was the point.
The Legend of Zelda: Majora's Mask. I thought that the three day limit was going to ruin the game, but it made the game actually so much more intense compared to the other Zelda games, which is a good thing in my book.
Little Inferno. I had huge doubts that much would come from this game because all you do is burn stuff, but now it's one if my most favorite titles on Wii U!
It can be hard to describe the Katamari series to a novice without it sounding like the dumbest thing ever, but they're amazingly fun in practice.
And the Ace Attorney series too; I'm not sure too many people could've predicted that a game where you play as a lawyer would be as entertaining and (somewhat) popular as it is.

yeah, that's actually a really good example. I went into a store a year after the first game came out and even when getting it I was worried it was a stupid purchase. It ended up as one of my favorite gaming series. Huh.
WarioWare. Think about it, you take Wario out of the Mushroom Kingdom and put him in a city where he makes some weird (but cool) new friends such as little ninja girls, a young Nintendo fanboy, an alien, a mad scientist, a taxi-driving cat and dog, an afro-wearing dancer, and a flamboyant young woman. The story is about Wario running his own video game company with these strange characters. Not only that, but the game is about playing "microgames" in which you play very bizarre and random minigames that last a few seconds and are played at a rapid pace. It sounds ridiculous, does it?
Not even Nintendo expected the game to sell well, but it did, and it got a lot of praise for its innovation.
Don't forget the witch. Such a diverse group of characters somehow mixed in a game about games, some as strange as nose picking.
Oh, and the Trauma Center games - they didn't seem to take off as well as some of the games mentioned, but I rather enjoyed it and never thought I'd like a game that essentially a surgery simulation.
