YAY! BRAVELY DEFAULT!!!
1) Metroid Prime — Yet another one of my odder nominations. It just sounds so alien. And awesome.
2) No More Heros — As much as I want to like Shadow of the colossus, it's just not that good
3) Chrono Trigger — This isn't that great, but the other song is just an annoyance.
4) Kirby Super Star: The Revenge of Meta Knight — Just a better song. It's that simple.

I had half of this comment typed out and accidentally clicked the X when I tried to tab back in to get the next link... I'm absolutely seething, right now...
1) Mario Kart 64 — Short version: I didn't really think either of these were that good. They both feel subdued and more like any other track than a grandiose final note to the game. I chose this one because it just seemed to fit the game better, but really it could go either way. I'm not fussed on this one.
2) Shadow of the Colossus — Ambience. It's what this game is all about. Being sucked into the world and given the rather depressing ending of this game, the sad, slow ambient credits theme fits. Besides, No More Heroes' final theme sounds like a generic battle theme to me. I made a quip about this thread hating on ambient themes, but I'm honestly too annoyed to bother trying to remember it.
3) Chrono Trigger — Nope. Neither of these really do it for me. I really like the piano parts on "The Outskirts of Time," but honestly, they both feel subdued. Not a last hurrah. Not a contemplative look back on the game. I typically love Chrono Trigger music, but this one only wins by not being as bad as the opponent.
4) Poke'mon: Gold/SIlver Version — Maybe it's just my tiredness or my nostalgia kicking in for what I've always considered one of the best Poke'mon games of all time, but I can hear musical elements from all over the game in this song, yet it doesn't feel like it's directly ripping off other songs from the game. Really good at making me think back on the journey to where I am via musical elements.
