Sephiroth would win the popularity contest. He's stupidly popular among RPG fans, even though Kefka was a better villain by an order of magnitude (oh snap, I went there).
In a fight....I'm not sure you can really compare the two in that area.

Lol you're probably right Sephiroth would turn Bowser into a year's supply of Koopa Soup. xD
Being a Nintendo fan site, I'd think Bowser would get the nod here, but amongst the overall gamer community, I could see Sephiroth edging him out. Amongst the general public (including non-gamers), Bowser by a long shot, since Mario is so mainstrem.

Well, all has been said, I suppose. Can't agree more with this!
A surprisingly hard question to answer, given that Sephiroth can destroy planets and galaxies and Bowser can seemingly survive just about anything (if a black hole and the end of the universe can't kill him, what can?). Bowser would also put up a pretty good fight if he turned giant like in the Mario & Luigi games.
As for popularity... Sephiroth among teens and fan girls, Bowser among people who didn't grow up with Final Fantasy 7.
Bowser because Sephiroth will do the classic "I underestimated you!" move that kills most anime-ish villains even to the weakest(or most stupid) heroes
