This thread will cause some fighting, because that ONE THING will not ruin a game for other people, but we've all played them - games we've loved, but then we hit the ONE THING, that ruins the entire experience and means we can't enjoy the game any more.
For me, it's QTEs in Resident Evil 4. The game was all poised to be my favourite action game of all time. But then I ran into the ridiculous, pointless, and inappropriate QTEs, and I never finished the game as a result. I don't have a problem with QTEs when used properly - Dante's Inferno and God of War make great use of them, but they have to have a point. They don't, other than to irritate, in RE4.
Another great example is both Mario 64 and Banjo Kazooie and the water levels. The swimming mechanics in both were ruined and made those levels too difficult for me. Ergo I didn't end up finishing either game, because I could never work my way through the water levels to get the stars/ notes.

You are already got off to a good start. No, the water mechanics in Super Mario 64 and Banjo Kazooie are not ruined at all. They work perfectly, you must have not figured out the swimming controls yet.
The fact that I'm way too impatience to finish a game and thus give up on it. This is something I need to correct myself, so the simple solution is for me to become better at gaming.
I thought RE4 had some of the best uses for quick time events, but, whatever. I have always hated water levels; be it Mario (2-D or 3-D), Banjo, or whatever. Always hated them. Not to say the controls for them weren`t bad, but it can get pretty frustrating missing a small opening because of limited control of speed, and of course, just miss-judging the angle or distance.
Oh, and I hate Krank (I think that`s it).

Sorry but I found them too clunky and unresponsive once you hit the water, and unnecessarily stressful due to the fact that you're given a very short time frame (the health bar ticking down) to accomplish what you need to before you're dead.
More applicable to Banjo Kazooie - I remember the industrial level had an objective where you had to dive down and swim a few laps around a plug to empty the water out. I found this impossible, given the "breathing" time you had.
I'll admit that I'm not great with 3D platformers, but those levels were especially stressful, and killed the fun I was having with the games previously.
I think they improved upon the swimming in Tooie, it didn`t seem as stressful and yet there was a lot of underwater swimming in that game.

Temple of the Ocean King in Phantom Hourglass. ...However, in retrospect, it didn't really ruin the game for me...It actually encouraged me to do other things in order to AVOID going there! ...but it did really suck...

Mine is Super Mario Sunshine and the FLUDD. I had been out of gaming since my SNES days. Downloaded Super Mario 64 on the Wii and loved it. THEN got Galaxy and Loved LOVED that one. Then when I heard that Galaxy 2 was coming out I thought I'd try my hand at Sunshine to bide my time. Figured that what people had said about it being an inferior Mario experience had to be wrong...big mistake. I played one level. ONE! And couldn't stand the FLUDD. Couldn't stand that it talked. Couldn't stand that I couldn't progress unless I spayed random crap with water. Couldn't stand watching Mario running around with some ugly THING strapped to his back. Otherwise it was a lovely game. So glad I was able to return it and get my $17 dollars back on that one.
The awful "save" system in the U.S. version of Dementium: The Ward. I was having fun until the first time I died on a long chapter.

Not exactly sure how to properly describe it.........but to me, just the "feel" (i.e. level design and how they mix with the controls) of Super Mario 3 & Galaxy simply ruined the games for me, but everything else was fantastic.
Also, putting the BIGGEST DUNGEON IN THE SERIES at the beginning of Golden Sun: The Lost Age annoyed me quite a bit.

Oh yes, the dungeon puzzles in Golden Sun ruined a game that I was otherwise enjoying. Don't mix puzzles with random battle areas. Bad idea.
The LACK of directions on what to do next ruined golden sun for me, i literally spent 1 week trying to figure out what to do getting lost fighting annoying battles.
Final Fantasy X - the characters were so annoying they ruined the good storyline (plus it was pitifully easy). Final Fantasy XII - the characters were even more annoying than Tidus and his fail group in FFX, which I didn't think was possible. The Legend of Zelda: Twilight Princess - wolf gameplay. Mass Effect - vehicle gameplay.
