So E3 came and went with a number of projects that straight up weren't mentioned.

Here's a quick overview of the unannounced games we know of or can predict.

Known:
Retro Studio's new game
EAD Tokyo's new Mario game
Tantalus's Wii U port

Predicted (based on 1st and 2nd party developers currently not working on projects)
New game from NST
New project from Monster Games
New game from Game Freak (probably Pokemon)
New game from HAL Labs
Multiple unknown projects by Intelligent Systems (The only projects they currently have announced are FE:Fates and SMTXFE)

Rumored:
Home console title by Next Level Games (Rumor from Unseen 64)

Other 3rd party partners that may or may not have something (not an exhaustive list):
Ganbarion
Kuji Entertainment
Treasure

Cut Intelligent Systems some slack, they're working on M&L Paper Jam too.
But if they could churn out an Advance Wars or a legit Paper Mario, that would be freakin awesome.

Well then, just throwing out a few ideas regarding so companies who are either part of Nintendo of have worked alongside them quite a bit;

I believe 1-Up studio are free at the moment, most of their recent games they've worked on such as Super Mario 3D World, Fantasy Life, and Captain Toad: Treasure Tracker have merely been ones they've assisted with. A new entry in the Magical series would be pretty cool to receive from them.

Intelligent Systems have been pretty busy, so I imagine any further games from them are likely to be smaller, e-shop titles. That said, be it a smaller e-shop title or a full on retail releasing game, I'd love for Intelligent Systems to celebrate Panel De Pon's 20th anniversary with a new Panel De Pon game.

I haven't been able to find anything on what Creatures have been up to as of late, Wikipedia lists their last game as PokéPark 2. Vanpool's most recent game was Dillon's Rolling Western: The Last Ranger, which was back in 2013. An whilst Fossil Fighters: Frontier has only just received a worldwide release, it's initial release was back in early 2014, so Red Entertainment could be working on a new 3DS game which seems to be their focus as of late.

They aren't working on Paper Jam, AlphaDream is (the developer behind all the Mario & Luigi games).

Are you sure they are working on Paper Jam? It looks mostly like an Alpha Dream project.

Intelligent Systems has the capacity to do develop several projects simultaneously

They said on the direct that Tecmo-Koie was doing it.
