Extra details and the little things that didn't officially sell the game but are there, and you noticed, and appreciated!
I have a few games in mind but a recent one would be Pikmin 3 stylus control update. It made a lot of difference to me for replayability and getting in all possible styles of playing with the Gamepad.

Wario Land 4. They bothered to make a new foreground and background for every single level, mini game and boss battle, with a bunch more for the different areas in each level. Then came up with about 16 new music tracks just to stick them in the 'sound test', on top of the unique music for each level.
It also had a bunch of neat voice clips in the songs and sound effects, which were rather rare on the GBA at the time. Not to mention stuff like new types of enemies being added for harder difficulty settings and a bunch of small easter eggs/background details hardly anyone would ever notice.
Most indie PC games. (Same doesn't seem to apply to Wii U versions of the same games though).
Uenpic / Giana Sisters / Retro City Rampage are like playing a totally different game than when they were first released with the Steam versions.
Christian Whiteheads mobile version of Sonic 2 - He added his own take on the Hidden Palace Zone which is probably the best part of the game. Physical controls work perfect. Can play as Knuckles or Tails. Port not emulation. Little bugs are fixed (Slowdown etc). I prefer his Sonic 1 to M2's 3DS 3D Classic.
King of Fighters XIII - Steam loads of stuff in it but the methods used for the graphics must have been astronomically time consuming. (Nobody else still bothers).
Magical Drop V - Was totally broken on release (And reviewed badly - I doubt they made money on it). But they went back and now it is flawless.
I don't think of 3D World / Smash Bros Brawl as going the extra mile because for that sort of money all the games should be like that.
Anything that the Saturn was the only version that there is a modern port of.
Platinum and Bayonetta 2 having the original Bayonetta comes to mind.
though in retrospect, Smash Bros is my main example. There was this old video series that went into how many refeerences they snuck into Melee, and it was crazy how much I missed.

Hard to really call some of those Kirby games (Dream Land 1 & 3, Pinball) taking the extra mile. But Kid Icarus is a prime example of going extra miles. All the weapons, chapters, AR Cards, Character Models, Voice Acting. Definitely something amazing.
Grand Theft Auto 5 however is the very definition of going the extra mile. The world is huge, the atmosphere is something else, and the variety of things you can do in the game is mind blowing. It's just saddening that the game will never come to Wii U.
I'm surprised no one's mentioned Fire Emblem Awakening yet!
It's added a whole lot to the previous games. It's so different and going beck to any old iteration feels like a huge downgrade.
I don't think they went the extra mile with Fire Emblem Awakening. If they had then they would have had one mode balanced like the others. (No unlimited grinding).

Super Mario Galaxy. They could have just stuck with a super mario 64 style of game. Instead we got a huge space adventure where you get shot between planets in search of power stars.
Every time I play Mario Kart 8 I can't stop being amazed by the amount of details on everything. The only thing that they missed witb that game was the fur of DK, it could've been better.
The original Tomb Raider had 15 massive levels. It was so epic I genuinely thought I was about to complete it when I completed level 4.
Wonderful 101 has the highest production values of any Nintendo published action game I can remember in years.
Castlestorm feels like the developer chose to make a budget game that rivalled full priced games for content.
