Maybe it's a cliche answer, but the Water Temple in Ocarina of Time is up there for me. It's not that I think it's particularly challenging, but between having to constantly change the water level and switch between the regular and iron boots (although the latter issue, at least, is somewhat mitigated in the 3DS version), I find the dungeon to be an irritating, laborious, time-consuming pain in the neck. And I always seem to forget one random small key every time I re-play it. Although the boss and mid-boss are both pretty cool, at least.
I also hold the Cowbear levels in the Katamari games in pretty low esteem. They are never, ever, ever fun. Just the worst.
I don't know why,but the second world in Rayman Origins just annoys me a lot.

Kid Icarus: Uprising: The Ring of Chaos (18) - I actually really liked the somewhat artistic approach in the beginning, and the diversion in gameplay was really fresh, but like the Water Temple, certain limitations (like NO POWERS) means this level can get a bit tedious.

Mutant Mudds - Some of those CGA levels are based around cheap tricks rather then good level design with the occasional leap of faith or off-screen attack.
I can actually agree with most of that, but chapter 18 in Kid Icarus Uprising is actually my favourite chapter in the whole game! I love the gameplay diversions. Also the end if the chapter is just epic IMO.
For levels I hate, it's the majority of levels in Mutant Mudds. Don't get me wrong, I love the game, but lets just say I've shed a few tears of frustration on the brutal difficulty of some of the levels!
Don't get me wrong, I really enjoyed the level and the gameplay diversion, but the lack of powers (with a melee-only weapon) made it really difficult. Though it gave me ideas for a co-op mode if a sequel were to ever be made.

I have never played any Zelda games before and I just got OoT 3D.
I'm at the water temple RIGHT NOW, and it sucks. I'm hoping to rush through it, but it is very annoying.

Pretty much all of the regions of Dark Aether, except the Dark Temple Grounds and Sky Temple. Dark Agon Wastes is admittedly not too bad, but the Dark Torvus Bog and Ing Hive make me reluctant to complete Echoes a second time.
Ghost Houses are the worst though. At most, there should only be one or two in a Mario game. There's much more pleasant ways of showcasing a haunted level theme than sticking them into Ghost Houses. I think the only Ghost House-esque level I've actually really enjoyed is Big Boo's Haunt in SM64/DS.
