This is hardly a problem. So long as the dad is a capable of properly teaching his son that violence is only okay in video games, it shouldn't do him any harm. I was playing Mortal Kombat, Robocop Vs Terminator, and Goldeneye when I was little, and I don't know about you guys, but I haven't had the urge to murder anyone lately.
The best strategy in the game: go up stairs and pause balls.
I had a next-door neighbor that allowed his 4 year old to play GTA. While I certainly agree that not all parents are clueless, a fair amount of them are. I make sure I know what my kids are playing.

^ The point is, that the content in Ninja Gaiden 3 isn't appropriate for a 7 year old (it's rated M for a reason). With that said, I think it's very rude of the others here to assume the guy's a bad parent (we have no idea if he actually got the game for his son, and if he did, he may have sat down and explained things with his son and/or played it with him).
I'll also say (from your very own examples) is that you can't compare NES Ninja Gaiden to PS3 Ninja Gaiden in terms of adult content, and it also depends on what ninja movies you saw as a kid (if, for example, they were Ninja Turtle movies, again, incomparable).
