They are 3rd party. 2nd party Nintendo companies are RareWare (Or just Rare, but they are now owned by Microsoft) and Retro Studios.

Retro is first-party, IS is first-party, and AlphaDream is second-party.

Would Game-Freak be counted as a 3rd Party company? They make Pokemon. I love those guys for making an awesome series!

I don't know. there's almost no other developers that really seem to fit in with Nintendo.
