I found an easter egg in The Legend of Zelda: Majora's Mask!
In the chamber in which the Skull Kid changes Link into a Deku Scrub at the start of Majora's Mask, there is what appears to be an inverted Triforce on the ground, illuminated by two beams of light. It is my guess that this crest represents the Triforce of Termina, and also resembles the classic 'hazard' sign of our world. What do you think of THAT?
Ummm... something is usually not considered an easter egg when it is IN PLAIN SIGHT AT THE BEGINNING OF THE GAME!
You seem unhealthily obsessed with this, from the look of your avatar and quote. Do you consider the weeds growing in the cracks of the sidewalk to have some deeper meaning as well? Not enough people talk about the fact that the titular Majora's Mask is shaped like a heart, and I've only met one other person who noticed Vaati in Minish Cap has the exact same voice clip for his laugh as the Happy Mask Salesman.
Speaking of Vaati, somebody once took note that in one of the shooting game houses, a poster of a creature much like Vaati's primary form is on the wall. I'm just getting started. There are far more things that qualify as an easter egg in Zelda, but you only want to talk about how the sky is blue. >_>
Everyone probably knows already but if you look in the windows in Hyrule Castle courtyard (OoT), you see pics of Mario and co. Also in MM the Happy Mask Salesman has a Mario mask on his back.

Wow, that's an excellent video, Wiiloveit. That was very clever plotting out a grid like that! The Star Wars tune was a nice demonstration.

Also: this isn't exactly "Nintendo", but in the House of the Dead Overkill level "Carny", there's a moment where you go through an arcade, where you'll see Space Harrier on one of the machines.
Here's an interesting fact; in nearly every single Legend of Zelda game, nearly every single incarnation of Link is left-handed (you can tell simply by the way they hold their sword in most games)! If you like you can try it out, watch videos, etc.

@NintendoPurist - that's interesting! I wonder what would happen if Nintendo ever decided to make him right-handed in a game. Would many people notice?
I don't have any Easter eggs... the closest I get would be the references to Dolphin (Gamecube's codename, of course) in Super Mario Sunshine and Pikmin. That's it!
In Super Paper Mario during Chapter 3-4, when you are in Francis room he has a Nintendo 64, GameCube, Super Nintendo, Virtual Boy - and if you flip into 3D, a Wii.
Not sure if you would class that as a easter egg with it being plainly visable and all, but i found it pretty cool, this game is full of reference's to past Mario games/Nintendo
