The only video game I ever cried during was Final Fantasy X at the end. At least so far...

Revenge of Shinobi on the Mega Drive - I got all the way to the boss and spent so long dodging to avoid his hair attacks that I didn't see Naoko in the background, slowly getting crushed by the descending roof. By the time I'd killed the boss, it was too late.

Funny you should mention that, I often find myself having a penchant for the bad guy. Another moment I thought of was at the end of World of Goo, I think through a combination of the music and knowing I had finished the game.

I cried while playing Ninja Bread Man because of how bad it was. lol Not really.

I've never cried, but I know my GF has at games like FFX.

I didn't cry, but was very saddened after each battle in Shadow of the Colossus.

When Dangeresque's father, Dadgeresque, was brutally murdered during Strong Bad's Cool Game For Attractive People: Episode 4: Dangeresque 3: The Criminal Projective. I felt so sorry for Dangeresque, I couldn't help but cry.
The Pokemon Mystery Dungeon games also made me cry at the end.

Foster's Home For Imaginary Friends: Imaginary Invaders made me cry. There was so much potential, the took the series best episode, and turned it into one fetch quest after another, and 1 boss battle.

But seriously, and this makes no sence considering how obscure this game is and how many other games would seem to be better fit to do this, but Metal Combat: Falcon's Revenge for the SNES almost did it. I was about 10 and just REALLY emotionally involved in that game, wanting to beat it. In the final final final final boss (there are so many times you think you are fighting the "final boss") I had lost all of my lives and the pilot sacrifices himself to give me some life back, and I beat the boss with the extra life he gave. That was the closest I have ever come.

Funny thing is: If I remember correctly, when you play that boss over and don't die your mate doesn't have to sacrifice himself, so it's NOT a plot requirement. (Unlike Super Metroid, where the Metroid HAS to die no matter how much you are spanking Mother Brain) Basically, it was my fault. lol

Final Fantasy X ending, Persona 3 ending, Crisis Core ending (Probably the most depressing ending to a game ever) and I think that is it...

Closest I've got is at the end of Shenmue. It's such a beautiful game and that music at the end is just incredible. I didn't cry, obviously, but I felt like I could - maybe.

The scene in Legend of Spyro: Dawn of the Dragon where it looks like Spyro's mentor Ignitus dies is a very depressing scene. (I didn't cry, though)
