I'd place Super Mario Galaxy and Portal a little higher on the list simply because of how much they changed their genre. Otherwise it was a well put together list. Shadow of Colossus should be replaced by Okami.

I smell Bias on this list. Super Mario Galaxy deserves to be #1. What other game has that kind of creativity? Also Metroid Prime was revolutionary for the series. Doesn't that count for something better? And really, World of Warcraft? BIAS I TELL YOU!

I don't think most of those complaining about the list understand Gamasutra's mission. It's not a review site or your typical game site. It's a site that focuses on game design. They're going to value games by different merits than the average top whatever list. As Shingi says, they have their reasons for each one. It's not just a list of personal favorites.

Super Mario Galaxy didn't change its genre at all. It's just a good, standard Mario game (in space). It didn't do anything new or revolutionary. SotC is equal to (arguably greater than) to Okami.
I know Shadow of the Colossus is supposed to be this beautiful game with deep hidden meaning on our place in the world and how we can only count on ourselves to overcome our obstacles, but I just didn't get what all the love was about. I found it dreary and dull, but nowhere near as dull as their previous game Ico. Then again I'd rather watch Rambo III than Gone With the Wind so my tastes are not set for critical darlings. Also, why is it that everyone talks about how good it is but I've never actually met anyone that has it? It reminds me of the Beyond Good and Evil thing, everyone loves it and talks about how great it is but ain't nobody playing it.

Galaxy rethought the genre to a very small extent, though it was certainly not mind-blowing.
Okami is another Zelda game with a different name. Why people think it should be on this list, I have no idea. Sure, you may think it's a very good game, but it is in no way extraordinary in terms of game design. They took very common concepts and tossed a wolf and a paintbrush in the mix.
Shadow of the Colossus is in no way comparable to Okami. It really challenged everything about the third-person adventure game. It takes this huge, beautiful world, populates it with nothing, and is still somehow a joy to explore. The "bosses" have been called (I forget by whom) "Zelda dungeons turned inside-out," which is a pretty clever way of thinking of it. This hasn't been done before. The scale of these enemies is huge, the approach to tackling them is brand new, and making this compelling enough to be the entirety of the game is very impressive. And it does all this without but a few lines of dialog (at least that we can understand) while still conveying a very cinematic experience. Whether you like it or not -- the crappy worse-than-Mario-64 camera work prevents me from enjoying it as much as I like -- it's a brilliant game that carefully rethought everything about Zelda-like games, and from Gamasutra's perspective, that's what's important here. I don't think there is any "Deep hidden meaning" as Rowdy suggests, and I've never heard that even suggested before. You don't need a hidden message to enjoy a game.
Although I despise WoW you cannot argue with it's popularity and what it has done in the world of online gaming, I think its about 11 million subscribers they have now which is staggering when you think about it.
I can see arguments why each of these games should be on the list, but could also argue for quite a few other games that should be on there, these lists are always somebodies opinion though so will always be disputed, there is no definitive list except Adams.
Well, except mine, right? I mean, who doesn't want to read a top 12 list where every entry is Mother 3 accompanied by a different reason each time why it's the best game ever?
