Ganondorf in Windwaker, or shadow link (if mini-bosses count) in OoT. both were AWESOME, and the subsequent ganaondorf defeat scene in Windwaker is epic as all get out (even if i'm not entirely sure that all get out is epic).

I'll list my favorite from all the Zelda games I've played (every one except the handheld ones) and excluding the NES games, because the bosses don't have enough variety in Zelda 1, and Zelda 2 is too damn hard.

The best strategy in the game: go up stairs and pause balls.

The best one is the battle against Twinrova, the sorceress sisters you meet at the end of the Spirit Temple in Ocarina of Time.

There's two sisters called Koume and Koutake. One of them uses fire magic whilst the other uses ice magic. You have to reflect the magic from one of the sister to the other with your shield to hurt them. Eventually they fuse together into one form, that's were it truly gets epic.

Zelda: Gleeok
- Gleeok is so prevalent in this game. A classic boss enemy that has multiple heads and shoots fire.
Zelda II: Rebonack
- What's the only thing even more awesome than a Blue Iron Knuckle? A Blue Iron Knuckle riding a horse!
ALttP: Agahnim
- The first time that Link uses his sword to bounce enemy projectiles back at the enemy.
OoT: Twinrova
- The mirror shield was too awesome for words. Now we use it to shoot lava back at our enemies.
MM: Goht
- You race around as a spiked ball and plunge those spikes into the back of the enemy. What's not to love about this boss fight?
WW: Ganondorf
- This game introduced the parry. And what an asset it was in this boss fight. A real battle made of actual sword fighting. Too cool.
TP: Stallord
- I loved the spinner.

I forgot to mention Puppet Ganon, although the middle part is the easiest, it is my fave boss battle music from WW.

The Dragon at the end of the tree dungeon in the original Legend of Zelda. Why? It's the only Zelda boss I've ever beaten.

Majora's Mask in Majora's Mask (natch). Not for the boss, but because FIERCE DEITY LINK.
Koume/Kotake/Twinrova in OoT too. Again, not so much for the boss itself (although that was awesome) but their post-fight bickering later.
And gotta give some love to crazy-ass Zant in TP, too.
