My vote goes to Sonic Colors. The level design was just perfect for a 3D Sonic game, and the environments were creative and unique.
Some of the levels in Generations were too confusing (Crisis City and Planet Wisp), and it was far too easy to misjudge a jump and fly off the stage. Only 1 level per game is a disappointment, and Crisis City was by far the worst choice to represent Sonic '06, which really should have been forgotten about.
Sonic Unleashed is considered a blueprint for both Colors and Generations. The day stages were well-crafted, but there weren't enough of them to keep the game from getting stale. The Wherehog ruined it for me, his stages were poorly designed, and the constant button-mashing makes it seem like "God of War for kids"
