The stylus isn't supposed to scratch the screen. As long as you use the stylus the system comes with (and as long as u don't go CRAZY with it on the screen) you'd be fine. I have a DS Lite and a DSi, and they barely have any marks at all on the screens.
The screen doesn't get scratched if you use the stylus properly...

Nope never had a problem with that. The stylus was made for the DS after all. It's nice and smooth and rounded. Only thing I've ever had was indentations on my lite's screen from someone tapping a little too hard, but they were barely noticable.
the stylus alone won't scratch the screen easily, but over time the nib may become worn or deformed, or if there's dirt/dust on the screen it picks up, you never know. there are also certain games [read: Elite Beat Agents] that have more intense stylus-moving actions than others, so your mileage may vary. i know i wrecked my touchscreen's screen protector with EBA; i'd'a hated to see my touchscreen had i not had the protector on it.
bottom line, though, is that this is what screen protectors are for. if you're that worried, they're readily available at almost any retailer that sells DS systems, or even over the internet.
