Kirby wins all the time.
Please oh please bring Kirby's Tilt-N-Tumble, either a sequel or 3D Classics (though, tilting the 3DS will lose the 3D effect somewhat).

The best Game Boy Color games to me were The Legend of Zelda: Link's Awakening DX, The Legend of Zelda: Oracle of Seasons/Ages, Super Mario Bros. Deluxe, and Pokémon Gold and Silver.
I'm back (for the moment)!

I only had Zelda and Pokemon games... I was kind of wondering this myself.

I will also recommend Metal Gear Solid. I feel that the top down perspective suits the genre much better then the 3D installments. Also, the cut scenes are kept to a minimum.
I tried to get into the Oracle games, but I feel that the Capcom Zeldas lack a certain magical quality that makes the Nintendo developed ones so special. Minish Cap especially. To this day, I don't understand the gushing for this game.

CTRL Fs "Dragon Warrior Monsters" Hwaah?! This hasn't been mentioned yet? At least I-III were. Dragon Warrior Monsters is tied with Paper Mario for my favorite game ever. I cannot express how much I would love it to reach the E-Shop.

I do not believe anyone has mentioned Tetris DX yet.

Zelda - Oracle of Seasons/Ages was phenomenal. They need to rerelease those on VC along with "The Minish Cap." Great stuff!!

I'll 2nd Shantae. The original was so much better than the DSiWare follow up, IMO.

Has anyone mentioned Tetris Attack or Pokémon Puzzle Challenge yet? Great games.

That was a regular Game Boy game, not a Color exclusive. It's still terrific though.

Wario Land 3 completely espcaped me back in the day, I'm really eager to try that one out on the 3DS's VC. even though I have the actual WL1, 2 and 3 Game Boy Cartridges.
The original beat the pants off of Super Mario Land 2 back in the day, yet I never got around to trying out 2 and 3. Playing them on the 'no back light' GB Color wouldn't be ideal for me, and playing under lamp would be torture. The same can be said about the GBA SP...I hate having to use a headphone dongle adapter which sticks out the back of the unit like some crazy funky akward sega attachement.lol Plus, i just don't like playing GB games on the GBA for some resaon. I wish my Purple GB Color had a custom back light!
But yup! I'll just wait for WL2 and 3 to hit the 3DS's VC.

I had Pokemon Crystal, Wario Land 3, Donkey Kong Country and Mario Tennis for the GBC and then heaps of original GB games. I'd highly recommend Mario Tennis if it comes out, it's a surprisingly good game and it's almost a full on Tennis RPG. I was also obsessed with the Donkey Kong Country port but......... yeah. Pokemon Crystal is awesome but I don't know if I could go back to it now (but the backlight helps).
As for Gameboy Games..... Tetris and Dr Mario with Donkey Kong Land being an obvious third IMO. Pokemon Pinball wasn't too bad and Super Mario Land 2 was good and what I said about Pokemon Crystal is even more true for all the other Pokemans. Other games are already on the VC: Kirby, Super Mario Land, Gameboy Gallery. I had the first Gameboy Gallery which is also worth looking at if it comes out (less Mario but it has Vermin which I loved).
edit: Oh, and Mario & Yoshi (I think it's just Yoshi in the US) wasn't as bad as the reviews of the Wii VC NES version said but that might be my rose tinted glasses
