Aside from Donkey Kong Jr, Mario Kart Super Circuit, and F-Zero GBA Ambassador Program games, it would have to be Maru's Mission. It's just terrible in every regard, and considering you can fly, it takes the platforming out of the platformer.

Craplevania: The Crapventure
The controls are absolutely horrendous.

I was going to say Dragon Crystal or Shinobi (because I have them both on my 3DS). Castlevania: The Adventure is easily (imo) the worst one - I don't have it on VC, but I do have the cart and have played it.
Mega man dr wily's revenge is one of the worst games I have played. You cant duck, it is impossible to complete a level without restore points, and when you get to the end of the level you are trapped in a tiny room against a boss who has loads of health and is impossible to defeat with or without restore points.

Out of the ones I've played, probably Super Mario Land. Not a bad game, but I haven't got many VC games and for me its not really that fun compared to the others I have.
Also, if it counts, NES Open Tour Golf. Can't work out any of the controls.

So, it's bad because it's too hard for you? That's just how old school Mega Man is.
It's tough at first, but once you get the hang of it, it's not really that bad. Now, I can actually get through the four initial levels without dying once.
I won't spoil the order for you, but there is a specific order you can play the levels, that make it surprisingly easy (each boss is weak against the attack of one of the other bosses).
It is hard, I will give you that, but it's completely due to clever design, and not cheap tricks. It's because of said difficulty, why classic Mega Man is so beloved (and DWR is actually one of my favorite 3DS VC games).

Second, don't worry, I used to die all the time too, it's just about improving your skill & memorizing when what's going to pop up when.
As for the enemies on the roof, I'm not sure which level you're talking about. Could you be a little more specific?
As for the order:
Elec Man - This level is much more about platforming than combat, from what I felt, so it shouldn't be too difficult to get through with your standard weapon. You'll still die (a lot), but it's the best level to perfect your platforming skill, and learn to react quickly. There is one really tough enemy in the level (it's a big one eyed robot that tries jumping on you), but don't try to fight it, try to run under it when it jumps. The boss (Elec Man) will be tough (remember, you'll still probably die a lot, just remember to make a restore point right before the fight), but I found him to be the easiest to fight with your base weapon.
Ice Man - The Icy surfaces will be tough to traverse, but after all the time spent in Elec Man's level, it shouldn't take you too long to get used to it. The tough enemies: there are these things that create weird "bacon" enemies that are very annoying. once you know where these are, as soon as you see it, destroy it before it can spawn it's "bacon" (if "bacon" does pop up, be sure to shoot it first). There's also another big jumping robot here, when it jumps, shoot it with Elec Man's weapon (should go down in 2 hits). The boss, Ice Man is weak against Elec Man's weapon, and will die with three shots.
Fire Man - There are a lot of big enemies in this level, just freeze them as soon as you see them (using Ice Man's weapon), then finish them with your normal weapon (boss weapon's have limited ammo, although they can be recharged, so it's best to use them only when necessary). The platforming will still be tough, but I think this level is the easiest in the game in that category (there is this one small area though, with fire on the floor, that's very tough to get through. You have to get your jumps timed just right, but if you do well enough in the other areas in the level, getting hurt here shouldn't be too much of a hinderance). The boss, Fire Man, is weak against Ice Man's weapon. He'll just run up to you, stand still, and repetedly fire. Just jump over his shots, and shoot before you have to jump again.
Cut Man - Another tough platformng level, but if you've beaten the rest, you can do it! There are also a fair number of big enemies, just remember to freeze them, then finish them with your normal weapon. There are these turrets on the ground & on the ceiling (don't get too close or they'll activate. Use Elec Man's weapon to take them out, as it squiggles. As a matter of fact, there a few of these, although not as much, in Fire Man's level as well). The boss, Cut Man, is weak against Fire Man's weapon (Fire Man's weapon actually creates a quick fire shield around you when you fire it as well, so try to stay close to Cut Man, so he'll get hit by that as well. Just try to jump over his boomerang like scissors).
