NOTE - This excludes the 3D Classics line, as they officially fall under the "3DSware" category (and I'll be making a similar thread for "3DSware").
For me, it has to be Game & Watch Gallery. If you had the game as a kid (or the original Game & Watch games), I could understand getting this on nostalgia, but I personally found it boring. I seriously tried it (I put a few hours into it), but it's the only VC game I've ever deleted.

It was my very first VC purchase because I got it on launch, but the game just didn't age well at all and the controls are frustrating. I'd only recommend you download Super Mario Land if you want a complete Mario/Wario Land collection on your 3DS, but if you just want some good Mario platforming on your 3DS, then get Super Mario Bros and Super Mario Land 2 instead.

Megaman Dr Wily's Revenge. I am a huge Megaman fan and never played that game on the original GB so I figure cool I can finally play it. Well I found this game frustrating due to the extreme difficulty level compared to the NES games. For one thing it seems that Megaman can take far less hits than in the NES games. And I dont know if its the size of the sprites or what but I find out that I always bump my head on ceilings when I jump and it always throws my jumps off and I usually die cause of that. Yeah complete disappointed with that one.

I've enjoyed all of the games mentioned above. Although Megaman does have a few problems caused during the transition from the NES to the GB.
I guess the VC purchase i enjoyed least is Baseball (GB), but even this gave me a couple of hours play. I've played a few matches and my best result is still a loss (13-12). The first few games i got beat on the mercy rule. I found it pretty hard at first to work out some of the stuff going on in this, like when your pitcher gets tired and how does the copmputer get so many home runs, i've still not managed any and i couldn't work out much strategy in the pitching. I guess this loses a lot not having the link-up play.
Also Sonic Labyrinth (GG) was pretty poor, very little challenge, a very short game and not much replay value.
Out of those I've actually payed for I'd have to say Game and Watch Gallery for the GB. The minigames are all really boring, and I've put the least time into it compared to all the other GB/GBC games I have.
I must agree with @SRarter, I think it must be Super Mario Land. It simply hasn't aged well. I am mario's no. 1 fan, but even SML was just not right to me. The controls are frustrating, the enemies are unpredictable, the physics are terrifying and the graphics are, let's face it, crap.
I would recommend it only if you want to have a collection of mario GB games on your 3DS or you are desperate for nostalgia...
But, granted, it does have a great soundtrack!

Mario Kart Super Circuit. Tried to give this game a chance even forcing myself to play all courses in the first difficulty, but after playing DS and 7, I really am not enjoying this game one bit. Yes, I give the game credit for having the most courses in the MK series, but the pitch perfect handling of the later games have spoiled my experience with this title.
I'm surprised with all the hate for SML. It may not be as good as a lot the later 2D Mario platformers and its also a very short game but I still had a lot of fun playing it.
As for me it would be either be Zelda II: The adventure of Link or NES open tournament golf.
I have 3 vc titles that aren't free Ambassador games (NES Golf and the GBA F Zero suck btw). They are Super Mario Land, Gargoyle Quest and Kirby Block Ball. They're all really good but somewhat flawed games. Honestly, I like them about as much but just for amount of content, I'll say Super Mario Land isn't on the level of the NES games and even Block Ball at least has a silly high score unlocks something excuse to keep playing.

Pretty much this. Completely. DS perfected the series in this regard.
