When playing NES games on your 3DS, pressing both L and R simultaneously will pop up 2 NES controller icon at the lower right corner of the screen. I assume that those are to alternate the button layout but only the default (#1) is functional.
We'll find out the mystery once the update is available.
That is to change from control 1 to control 2 so you can play some multiplayer modes where players take turns to play, like Super Mario Bros and the like.
L+R+Y switches to player 2 in Zelda's and Metroid. From there you can hold a button or two more and it will pop up the ability to do your saving. It's right there in the manual, you know, if you read it.

I wish I'd known this before my Metroid game reset and I was forced to start randomly guessing at passwords... Although I can say that I finally did get it right and managed to beat the game. Without a map. With a broken thumb. Out in the rain. Did I mention this was my first Metroid game?
