Like through the 3DS not in-game. Or delete saved restore points?

Press Up, Up, Down Down, Left, Left, Right, Right on the title screen to erase all save data.
A sound will play if you are successful.
It's all in the Manual for the VC games - you should check it out if you are unsure about a feature.

You could also try deleting and redownloading the game.

Oh look! A Morphloggery. Oh, and a Morphsite too.

I think it depends on the game. Either check the manual or delete and redownload as stated as those are probably your best options.
