@JoakimZ Nintendo owns the rights of Spirit Camera's code and assets but, as weird at it sounds, the game is not part of the larger Project Zero IP. They did publish Mask of the Lunar Eclipse, Maiden of Black Water and the remake of Crimson Butterfly in the West, but I believe that's as far as their involvement goes.
I haven't played every random 3DS game obviously, but I thought A Link Between Worlds was a pretty bad Zelda game. A trivialized progression system, a reused map, and a weirdly circulambatory story — it's like they didn't even make a full game. The dungeons were also nothing special, just very forumulaic, grid-based 2D Zelda dungeons.
Probably Sticker Star. It's a stunning game, but, GOOD GOD is it boring! I haven't really enjoyed what I've played of the original Paper Mario either, in fairness, but at least it had a story and I didn't need stupid stickers to progress through the game.
Well... people have listed most of my candidates already, but can we forget the time Nintendo released Crosswords Plus, a full retail game that should have been a $3 eshop title? Or the horribly underdeveloped Mario Sports Superstars? Or even... Teddy Together? Nintendo had some bad titles published on the 3DS.
The bar for this is set particularly high for me since the vast majority of the 3DS games I've played are decent since I do my homework. That said, the winner goes to the game I'm currently playing: Tri Force Heroes. Unlike most Zelda titles, I feel no need to 100% this one.

I'd probably go with Metroid Prime: Federation Force. I didn't absolutely hate the game, but it definitely wasn't the most enjoyable. It's pretty rare that I dislike a game that I buy because I usually have a pretty good idea of if I'll enjoy the game or not by watching gameplay. I figured I'd give this one a shot, and thought a lot of people were just hating on it because it's not a standard Metroid game. Even going into it open minded though, it wasn't very good. The whole game just felt hollow and soulless, not to mention it's now nearly impossible to find people to play with.
A lot of people mentioned Sticker Star, and I agree that it's easily the worst game in the series, but I don't think it's a bad game on it's own. Battling felt pointless since there was hardly anything to gain from winning, and managing stickers wasn't the best, but other than that I thought it was a fine game. I tried to ignore the things it was missing from previous Paper Mario games (partners, badges, open world, etc) and treat it as if it wasn't a real Paper Mario.
