A lot of people here clearly have no idea what they're talking about. The DS and 3DS use more or less THE SAME hardware for communication so there's no reason for any problems. As people have said the original gen could communicate with the Yellow hybrid cart, the second gen hybrid carts AND the Color only Crystal cart. Why? They both had the same hardware for linking. It's the same with 3DS <-> DS, no reason why it can't work. I mean, the Wii can communicate with the DS without any problems so what logic are people using to say the 3DS can't do the same?
As for the original point i.e. Gen 1 -> Game Boy Gen 2 -> Game Boy Color Gen 3 -> Game Boy Advance Gen 4 -> Nintendo DS Gen 5 (I'm sure) -> Nintendo DS.
..... that's wrong as others have said but even MORE than others have said. The first gen had the Yellow hybrid cart and the second gen had two hybrid carts and one color only. This is true and I played the three hybrid carts on my original Gameboy back in the day. Not only that but the 5th gen games aren't "DS games". They're hybrid games, they have DSi features.
It's actually closer to and for the 5th gen more likely to be closer to: Gen 1 -> Game Boy/Hybrid Color Gen 2 -> Hybrid Color/Game Boy Color Gen 3 -> Game Boy Advance Gen 4 -> Nintendo DS Gen 5 -> DSi Hybrid/3DS
So I don't see any reason why the next Pokemon game won't follow the second gen and go Hybrid, Hybrid, New Gen.

This is true of every other update though. In terms of "basic hardware" the 3DS has more in common with the DSi than the DSi has in common with the DS. You could also easily argue that the update from Gameboy to Gameboy Color was technically a smaller step than the jump from DS to DSi. The Gameboy Color update was double the processor speed, more RAM and a colour screen while the DSi got a camera, SD Card, an upgrade to the same wireless module the 3DS uses, downloadable software AND the same magnitude CPU/RAM upgrade as GB -> GBC.
If you really want to be pedantic then the GB is "the same" as the DS, the GBC is "the same" as the DSi and the 3DS is our shiny new GBA. The only differences are that the DS didn't last as long as the GB and the DSi, in it's life of about the same length as the GBC had before the next gen, didn't get many "DSi only" games at retail.
