I'm sure someone has started a similar topic before- but only through lobbying will we the users get our message through to the Nintendo realm. So, any suggestions?
Mine is simple and basic:
To save pictures (3D) from the upper screen of notes, on ANY game. Otherwise, what is the point of that app..?
Removal of region lock and some method to separate game saves from downloaded games. (i.e so the risk of a dead hdd is removed).
Optional cloud saving would be great. They could even monetize it, like Pokébank and charge $5 or so per year to have the system automatically copy all saves to the cloud daily or hourly or whatever.

Get rid of the purchase block if you don't have enough memory space on your SD card or Hard Drive, instead put a message warning you you're out of space before purchase.

An account based system for eShop purchases is the only thing that really matters to me. I spend very little on the eShop because if something happens to my 3DS I'd lose everything - there are several eShop games I'd buy right now if that wasn't the case. The current hardware-tied system is lame.

What exactly would be the point of buying a handheld game on a console make sense if you already own the handheld (I presume), and why would the lack of such a rudimentary feature keep you from buying a Wii U?
Improvements to HDD support like precaching game disks. Proper support for SSD's. (Too noisy the HDD I have even though it is a 2.5" portable HDD that is supposed to be whisper quiet but it isn't.

@Jmaster rudimentary feature? WHAT ARE YOU TALKING ABOUT?! It's necessary and it's on the PS4! It's also possible to get data via spotpass
If you already have the handheld, being able to download its games on a console is rudimentary,especially on with the 3DS and its 240p resolution.
If you don't own the handheld, being able to download its games on a console makes the whole handheld itself rudimentary, just look at the Vita.
