I'm just going through Nintendo's biggest franchises in my head when I realized basically all of them have been done on the 3DS in some way or have been announced for the near future. The only ones I can think of off the top of my head with no representation whatsoever are Metroid, Golden Sun, and Earthbound. Sooo... what's next? Ice Climbers? Game and Watch?
PunchOut!! 3D should be a thing by now, but Custom Robo, F-Zero and Pikmin are also not present on the console.

Um....Star Fox? F-Zero? Warioware? We'll be getting Yoshi and Kirby later this year at least. Not to mention trying some new things and maybe bringing them back, like with Luigi's Mansion.
Graphics come after gameplay. Every time. It takes more than being pretty to be a good game.
VC and Remakes don't count
Metroid, F-Zero, Star Fox, Ice Climbers(lol), Punch Out, Wario(both Wario Ware and the Wario platformers) I feel like I'm forgeting something.... for now that's it.

I think F-Zero should happen on the 3DS, and Starfox on the Wii U(first), then a Starfox for 3DS later on. F-zero kind of has no place on Wii U with Mario Kart, IMO. Since 3DS already has Mario Kart, it would make sense to put another racing game out in the firm of F-Zero.
There's alot of Nintendo games not on the 3DS. If you go back to GCN and GBA, or even past that, there's a ton they haven't done.

Pretty much. F-Zero would probably look amazing on Wii U, too, but it doesn't really have a place on Wii U since Mario Kart 8 is there.
I have both systems, so it doesn't matter which one anything comes out for.
yeah F-Zero would have a good advantage on the 3DS since it's been a while since the it had a good racing game it'd only have such a space on the WiiU one or two years after MK8

Probably even further than that. Mario Kart 8 is gonna be a big game, so an F-Zero won't make sense until far later, if at all. I think that isn't the case with the 3DS. Metroid will probably show up on both, too.
Nintendo has always had some sort of connection between both consoles. Pokemon Stadium accepted GB Pokemon games, Mario Tennis had connections between home and portable, SNES had the Super GB, GCN had the GB Player, etc. The only generation that Nintendo didn't have much of a connection was last gen. I know it might sound like I'm rambling, but connections are there between home and portable consoles.
Pokemon X & Y basically already confirms a console sidekick game. That's how I've always looked at it, anyway.
EDIT: Just think about accessing Pokemon Bank on Wii U.

I demand a sequel to the Greatest WiiWare Game of All Time! also, I wish they'd put out an F-Zero game — not because I want one, but just because I want everyone to shut up about F-Zero already.
Startropics would be sweet. But in reality I wouldn't mind an f-zero or warioware game. I do think Nintendo has done a good job releasing different types of games for the 3ds. A dragon quest from square would be great too
