What I most want to know is why they would put it on a Sony portable when it was first on a Nintendo system. My only guess is that, since it didn't sell well on the Wii, they figured they'd have a better chance on a Sony system.
Even more of a mystery is how they could even get a sequel when the first game was said to have bankrupt them.
Well the Vita continuation looks nothing like the original. They've skipped the whole water-painting art style, characters look like generic Anime characters and a more 'realistic' overall look to things. I also dislike the way character artwork pops up when someones speaking..
Don't really care for it anymore. I would however love a port of the original Wii game for 3DS or Vita. Or even Ps3 or WiiU. That game's amazing.

I think you answered your own question in your post; the game is getting a sequel that appears to be a PS Vita exclusive. Yeah, it would be nice to get a 3DS port, but there's a good chance that's not happening just because of the nature of the "Obscure game that didn't sell well is getting a sequel!" situation that the new game is in.

Curiously LKS for Vita is Konami's. I've watched the trailer and all gameplay seems the same as for the Wii but with extensive use of the touchscreen. It seems you can select individual units or groups of units with the touch screen, and also order them to perform tasks here and there the same way, this makes the game difficult to port to 3DS as the game screen is 3D but not touchscreen.
I love LKS and really want to finish it but I sent it off to get fixed near the end of July and it still isn't back yet, I should phone Nintendo again and see whats up with it. Also, I would love it if the sequel gets ported to 3DS. So that the touch screen controls are still used, maybe they could make it so that only cutscenes are in 3D. There was very little 3D in SMT:DSO so they could do that for a port of the LKS sequel on 3DS.

You're making it seem more complex than it actually is. If the game is ported to the 3DS, touchscreen controls will still work. All you need is simply 2 different perspectives of the game on each screen. The top screen can show the action in 3D, and the touchscreen is more like an overhead map view, and you direct the characters that way.
