Wow, I forgot that I started this thread. Thanks for keeping this alive you guys! I think they should bring back the Golden Sun series for the 3DS, it would be great for Nintendo to have more RPG first party titles.
RAVIO: Hero of Lorule
Taking place after the events of ALBW, This game stars ravio stuck as a drawing trying to save Lorule (of which the people are also stuck as drawings). Strangely, the items are different in lorule (Ravio [for some reason] can use items as a drawing[and jump too]) such as the beetle, dominion rod, and spinner. Oh, and the game behaves like Zelda II Adventure of link (although you get to other areas through the use of small cracks in walls).

Something genuinely new. (If they absolutely have to then they can use existing characters I would rather they didn't though).
60fps / Fast Paced.
Definitely not any form of sequel. (Something as different as say Mario 64 / Luigi's Mansion / Waverace 64 were when they first came out).
Or a Warioware game (Ideally one that used everything from buttons / gyro / microphone / touch screen. Even something like 125 that are the best from the existing ones and another 125 that are new would be ok).
If it has to be a sequel one to something like Startropics or Wrecking Crew.
If it had to be a remake - Something like was done to Metroid Zero Mission or The GBA remake of Kirby's Adventure but to Zelda 2 : The Adventure of Link.
For an initial Western release I always liked the look of Giftpia (And it was shown in English at one point just never released).
Or for the VC - NES Earthbound Zero (English) the version which was leaked outside Nintendo.

1) The Majora's Mask game we've been sorta-ish promised!
2) Dragon Quest 7 which has already been released in Japan.
3) A Metroid game.
4) The hundreds of awesome games from the GBA and SNES. It's frankly ridiculous Nintendo takes over 2 years to sort something like this out. They deserve to be doing poorly financially!
Though i'd rather see it on Playstation 4 or PC,could you imagine finally another Shenmue game but on 3DS? even given the 3DS's massively lower technical specifications i can't deny playing in 3D and on the go would be fun for a Shenmue entry.

Remake of Metroid 1-4 in the style of Fusion/Zero Mission in one package, like the Metroid Prime Trilogy
New Fire Emblem game that shakes up the series conventions
Majora's Mask
Sequel to Order of Ecclesia, the best Castlevania in the land
Full remake of Chrono Cross, making the game as Masato Kato had originally intended (longer story, more connective tissue with Trigger, Magus having a role, Zenan mainland, etc)
Just more Super Mario (true 3D, as well as unique, new 2D style) and Legend of Zelda, preferably a true 3D Zelda game with perhaps Wind Waker / Toon Link visuals, which imo. would fit well on a handheld system. But I kinda doubt we'll get another new Zelda game this generation, since that Majora's Mask 3D remake is highly probable, inevitable even, I find. It would be very awesome nonetheless if we do end up getting a new LoZ game just before the end of the 3DS' lifespan. I mean, the DS had two original Zelda games, as did the N64, and arguable the GC too. Sooo...
Also some Wario Land games would be perfect. We haven't gotten any of them in a while, let alone on the new handheld, so a good start would be to remake / port over Wario Land Virtual Boy (not doing so would be a missed opportunity and unused potential & resources imo., at least if the next gen handheld doesn't end up using stereoscopic 3D, which I'm massively hoping it does). Speaking of Wario, I find the 3DS is in the perfect position to establish a new Super Mario sub-series, namely one starring Waluigi. I don't want him to be just a filler character for the sports games (as well as Princess Daisy, to which I wouldn't mind seeing in a game of her own, or one with Luigi for that matter), and so I think Nintendo could experiment with his potential a bit and come up with a unique new style of game with its own little hook, containing distinct game mechanics that would suit the character of Waluigi well. Kinda how Wario Land is a bit of a puzzler platformer that has you primarily collecting treasure.
In addition, the Captain Toad challenges from Super Mario 3D World, as well as those Fake Yoshi challenges Yoshi's New Island, have left me pondering about the immense potential those kinds of mini-games have. Nintendo could expand on them a bit and create seperate little eShop titles from them. Especially the Captian Toad game, since it seems ideal for the 3D capability. Perfect on-the-go games, I feel
Oh, and hey, what about an original Donkey Country game? Maybe one that's in true 3D, like DK64, bringing back that amazing classic, collectathon gameplay
Another area that seems lacking is in the Virtual Console department. We're missing GBA and SNES games, and I'm hoping they eventually come to the 3DS. No more needs to be said about them, just that they're missing, to which we (at least I) miss out on some great games.
