The Super Game Boy color palette and border for Donkey Kong. The SGB border for Link's Awakening DX. More characters in MK7. Borders for GBC and GG games (a la Game Boy). For the GBC, you should be able to switch between all GBC colors.

AC3DS needs an Arcade at the mall. How about Mario Bros? I don't think lots of people were willing to pay for that game (I find it enjoyable though), so having select NES games at an arcade in the game would be sweet. Especially since Mario Bros. and Donkey Kong had arcade cabinets anyhow.

I want the DLC Nicalis promised with more user-created levels plus an editor for VVVVVV. I'd want that free though, if we're talking about DLC I'd actually be willing to pay for there's Zen Pinball 3D tables.
Hypothetically speaking, I'd also wouldn't mind paying for the following DLC: courses for Mario Kart series new fighters for Punch-Out series new levels in the Super Mario series new planets for the Star Fox series
There's quite a bit more, and that's just focusing on the Nintendo side of things.

Allowing the ability to play any NES/3D Classic games you have playable in Animal Crossing 3D.
honestly they could have ridiculously cheap DLC for Animal Crossing and they'd still make so much money.
The only problem I'd have with premium Animal Crossing DLC is that it was free in the last two installments. If they had you pay a few points for clothing and such to begin with there wouldn't be a problem. Now I'm nervous Nintendo will charge for AC3D downloads.
Extra Dungeons in Zelda 3DS would be great, especially if they're free.
I'd love this! Back when Nintendo used to hype WiiConnect24, I used to imagine a "dungeon of the month" dynamic that would use in some way or another the items you collected throughout the main journey. Once you'd complete the dungeon, another one would take it's place. Yes, I'd gladly pay for Zelda DLC.
Mario Kart 7 Courses & Pre-Made karts, and we get the pieces to make them as well Super Mario 3D Land Levels, Characters like Wario & Waluigi or maybe even other Nintendo characters? (Anyone played Super Mario Bros. Crossover?), and new Features (like Download play).
My SD Card with the game on it is just as physical as your cartridge with the game on it.

They'd probably keep the Animal Crossing events or whatever they're called free and have DLC for stuff not normally in the events.

That wasn't DLC in City Folk. You never literally downloaded anything. It was just prepackaged content that was already downloaded and ready for users.
