Pokémon Mystery Dungeon: Explorers of Time/Darkness/Sky had challenging roguelike gameplay and an interesting story as far as Pokémon goes.

Pokemon red because it was my first. Pokemon Platinum because of the distortion world. Pokemon Gold because I liked being able to go back to the world in Pokemon Red. Also Pokemon Ranger Guardian Signs & Pokemon Mystery Dungeon Explorers of the Sky because they are the first and only games that I ever finished 100%.

Pokemon Emerald and White 2/ Black 2. Pokemon X wasn't a bad game and I spent over 750 hours playing it, but the lack of postgame and the fact that GF introduced only 72 Pokemon made it worse than 5th gen IMO. I know that Pokemon Z and OR/AS will have more stuff to do after beating E4, but still. I love the Mega Evolutions though - finally a way to make some Pokemon useful.
