3DS games save onto the cartridge and downloads save onto the SD card. I don't see the problem, but to be fair, I've never been a fan of third party batteries.

I've used a Nyko battery since May 2011 and it's been great. You do not lose any of your saved data/downloads, etc. After installing it, charge it fully before playing. Do not play it while it charges--I have heard that this could cause you to lose Streetpass data, though those instances are rare.
The only thing it reset on mine was date and time.
I prefer the added weight and size the battery pack added, too. Made it easier to hold and play for me.

I've had one of those, unused, since the end of 2011 Maybe I'll test it someday to see if it works, because my 3DS battery life hasn't been all that great lately.
