First of all, are the titles purchased through the eShop (Virtual Console) saved on the SD card itself? If so:
Let's say I buy a new 3DS console. Will I be able to retrieve my data by simply inserting the SD card with my games into the newly purchased console? Or will a system transfer be necessary? Which means I'll have to have both consoles with me at the time, if I'm not mistaken.
I believe the titles can be moved from the original 3DS that it was bought on to the SD card and back again in the system settings, but yes; it will automatically end up on the SD card when it's purchased and downloaded.
And a system transfer is indeed necessary to play your purchased eShop titles on another system, which both consoles need to be present for. An internet connection is also required.
So what happens during the process? Will I need to retain my current SD card, and then insert it into the other system after the system transfer is completed?
Essentially, the most important bit of data that is transferring to the new system is your eShop purchase information. Basically this is your proof of purchase and it allows you to redownload all your titles again if you, for example, loose your SD card. It's this piece of data that stops you moving eShop games between systems willy-nilly.
But most importantly it means your previous SD card, which will most likely be holding your downloads, will now be accepted by the new system. So all the titles stored on it will then be playable. Therefore, you're better to keep your old SD card and using it on your 3DS after the transfer is complete.

I've followed the procedure laid out in the link below and had no issues.
But what happens if one's console stops working? In that case, a system transfer won't be possible, correct? Gosh, that sucks. Why didn't they make it so that simply inserting your old SD card would do the job?
If your console stops working then, as long as you have a Club Nintendo account linked with your 3DS, you'll still be able to prove your purchases. Contacting Nintendo in that case will be your only solution, really.
The system exists simply to combat piracy; if it wasn't there then you could just copy everything on your SD card and give it to a friend.

If you could simply change out SD cards, then piracy would be extremely easy. You could just copy one SD card's contents and give it away or sell it to anyone.
