For games that use it (Ghost Recon Shadow Wars) it starts out annoying, but you'll get used to it.

It's not uncomfortable, but I would recommend that you use the slide pad for 3D games, sucha s Metroid Prime Hunters, Kingdom Hearts 358/2 days, Pokemon (D,P,Pl,Hg,Ss,Bl,Wh) Call of Duty, etc., etc.,
Once you get used to it, which doesn't take too long, it's really quite comfortable. But I've only got one game that uses it a lot and that's Ghost Recon Shadow Wars so I was able to get use to it quicker with that game.
I haven't found the need for the d-pad for anything else though, it's easier with the nub to control it since I find it responds a lot better compared to the d-pad mainly because you can move it around.
It becomes second nature really quickly. Once you use the circle pad and the D-pad a few times, your hands will automatically find the position where it's comfortable to use both.
I find it hard to play with the d-pad mainly because of it's placement and that I have big hands in relation to the system. I think it's also a pretty badly designed (feels almost cheaply made) d-pad but the circle pad is great and makes the d-pad pretty useless so far for me. I tried playing DS games with the 3DS d-pad and just went back to a DS Lite because it was less awkward

This. People who think it's in an uncomfortable position obviously haven't tried out the 3DS.

This, It's much more comfortable than using the PSP's analog nub. I use the D-pad for New Super Mario Bros. Using the Circle Pad to control 3D games from the original DS is much easier. I can finally play Super Mario 64 DS without those cumbersome D-pad controls!
And the Circle Pad works very well for Pokemon. No need to press up, left, right, down, all the time. Just slide your thumb to the desired direction, and off you go!
The only game I own that utilizes the D-Pad is PacMan, but I prefer using the circle pad for it. I've gotten too used to the circle pad to make the switch to the D-Pad for this title.
i mostly use it for some DS titles, but not all. most can use the control stick with ease. i dont see why people complained about the control stick, it goes great for me.
I think it adds something. Every now and again I just switch between between the D-Pad and control stick just for fun. If this is all that's stopping you from getting a 3DS, don't worry about it! It actually feels unique!
