Even the title is a reference. In the title (Animal Crossing: New Leaf), you can see it contains the word Leaf. This is a reference to Shell Silverstein's classic children's book, The Giving Tree, since the tree has leaves.
However, that isn't the only Giving Tree reference. When you officially become Mayor, a tree is planted in your honor. Also, Nintendo implemented the ability to give presents to villagers, an obvious reference to The Giving Tree.

It is possible to have your neighbors say "U Mad?" as a catchphrase. This is obviously referring to @LordJumpMad, as he was secretly coded into the game. That's why it takes up so many blocks.

There are also Animals, an obvious reference to Animal Farm by George Orwell. The animals can talk, sing, dance, and lead revolutions against the mayor of the town. But only after your pig neighbor named Major dies.
There is also a gas station item, a reference to the movie Toy Story because they went to a gas station.

Sometimes when you trade in tickets you can receive items from The Legend of Zelda...but have you ever wondered what that was?

The Legend of Zelda is a classic video game series, spanning three excellent titles on the Philips CDi: The Faces of Evil, The Wang of Damelon, and Zelda Goes Hawaiian. When the CDi debuted gamers largely deserted Nintendo consoles in favor of this far superior system, which featured breathtaking animation, incredible voice acting, and gorgeous visuals. In fact, so many gamers flocked to the CDi that Nintendo became jealous of the CDi's huge popularity, which continues to this day.

By including items from the classic CDi series The Legend of Zelda, Nintendo is clearly intending to bury the hatchet, in the hopes that Philips will give them the rights to develop some Legend of Zelda games on their own.

Also, I just remembered, that there is a leaf item you can buy and wear, which is obviously a reference to Forrest Gump, since that movie has trees which also have leaves on them.

Some of the animals in Animal Crossing New Leaf are birds which are a reference to Phil's nickname "chickenbrutus". He had this nickname when he played some games made by Bplus. This reference suggests that he will be more than happy to play more games made by the company and posts his positive reactions on the forums just like the good ol' days.

Sometimes when you trade your winning tickets in you receive items from the "Metroid" a relatively new series with a game on wii from Nintendo! They are referencing their new series inside this game. The first game in the series is Metroid: Other M which is an action packed, first person alien shooter! It has the coolest main character who has a personality and story and she faces inner conflict throughout. This in turn is a reference to the Harry Potter series as the main characters in it are also fleshed out, real feeling people.

I just hope they make more games like Other M. Truly a classic.

Metroid is also a reference to Call of Duty, since Call of Duty was the first FPS.

In New Leaf you have the option to dress in green. This is an obvious reference to that obnoxious old man Tingle. He pretends to be a fairy and is annoying, just like some of the characters in Animal Crossing!

New Leaf, for the first time in Animal Crossing, gives the player the ability to swim. This is a reference to Super Mario Bros, which had underwater levels. This game was the FIRST in the Super Mario Bros. series, and New Leaf is the FIRST Animal Crossing with swimming. This is a reference to popular video streaming site YouTube, where commenters will often comment "FIRST!" if they believe they are the first to comment on a particular video.
