For me it appears to be a game by game basis. I now have 5 of the launch titles to try out and only 2 of them (Pilotwings and Monkey Ball) give me any "trouble". Basically I think that the distances get a little much for my eyes in those games. The things that are far away have a really deep 3D effect and my eyes seem to want to try to focus on them differently. If I tone down the effect, it's fine.
The other games, SSF4, Lego Star Wars and Rayman don't seem so bad, although I've not played a lot of Rayman.

The 3D so far has only give me minor eye problems but it doesn't hurt it just strains my eyes for a few minutes.

I haven't had any problems. The worst that's happened is I start to lose focus and a double image appears, even in the zone. But by looking away and back again ends that problem.

I haven't experienced any problems or discomfort playing my 3DS yet. Right now I only own Steel Diver and Pilotwings Resort but I should be getting Super Street Fighter IV and Nintendogs + Cats very soon. I'm eager to see how my eyes will handle the 3D effects on those games.
