Are all the downloaded games on the 3DS attched to your NNID? I'm asking because I'll be trading in my defective 3DS XL to GameStop for $80 worth of in-store credit.

Yes. You're going to have to transfer to another 3DS before you trade in your old one.

So the games that I downloaded aren't attached to my eShop history on the 3DS.

They are attached to your NNID, which can be moved. As long as you transfer, you're fine.

But I asked a GameStop employee today if I can transfer there or at home and they said no, that's the sacrifice that it comes with when you trade it in. So what can I do now? Will I still own all my other downloaded games when I register my NNID on the new 3ds?

Just stop buying from gamestop. Basically their trade in deals are the worst of the worst out there.
I really lost all respect for them since their shady business practices. Sure THEY make plenty of money, but its just consumer unfriendly.

Its much smarter to get a new 3Ds, then tranfer all your valuable data on the new console and then either gift the old model to a relative / friend or sell it privately. There are plenty of flew markets or websites to sell second hand stuff ...

The simpler answer is no, you cannot transfer the games unless you have both the old and the new console at the same time..... if you get rid of the old console before transfering the games or if the old console simply does not work anymore then you lose the games forever.... maybe you can call Nintendo's customer service and hope they'll be willing to help you but you cannot know for sure if they will...

If this sounds totally illogical, unbelievable and totally anti-consumer is because it is.... but Nintendoes what others don't and fanboys would keep on defending it as it is not big deal because that's what fanboys do

Anti Consumerism: discourages ever-growing purchasing and consumption of material possessions.
I don't think nintendo is discouraging you from purchasing it's material(3ds). I will fault them for making it needlessly complicated.

It's not about defending them. It's simply them trying to make sure that there is only one working copy of the game at all times. If they can come up with a better deal they'd do it. I have yet to come across any other fool-proof way.
