EDIT: With a wider speculation, it may be conclusive to say that these games would only have certain features unusable, rather than the full games being unplayable. For instance, some of the Pokemon games used the GBA slot for Migration and getting "special" Pokemon in certain areas. This is nothing new, as there was no GBA slot in the DSi or 3DS models. The reason why it confused others is because this page was not heard of before, and therefore, some of us thought that this was new news provided almost exclusively for the "New 3DS." Thank you for the clarification.
Original Post: I'm not sure if many persons realized this, but there is a page that lists the incompatibilities of DS games that won't work on the New 3DS:
Although there isn't much interesting here, it is to be noted that in this list, all the DS Rockman (Mega Man) games will not be compatible with the New 3DS! Also read here, all Pokemon DS games released from Heartgold / Soulsilver and prior will not be supported. There is nothing stated about Black / White or Black 2 / White 2, so those games should be safe. What do you guys think? Could you handle the inability to play the Mega Man and Gen 4 Pokemon on your new New 3DS? At least the Gen 4 games were never initially compatible with Pokemon Bank.
I think maybe the 2nd section is downright can't play and 3rd section could that the game is playable but some things are inaccessible. This thinking is because Guitar Hero On Tour is in the 2nd section which can't be played because of the guitar grip.

It has to do with interactions with the GBA cart slot. The earlier Poke games probably had transfer abilities with earlier GBA Poke games. So that won't work. It also already doesn't work on any 3DS currently existing.
Bleach DS doesn't work on it either.

BTW, the Pokemon games are on the same list as a bunch of other games I know don't have GBA interaction. I don't think that's the issue here.

It's a list of games that won't work right because of the change in location of the game card slot (so add on peripheral won't work), and games with special interactions with the DS's GBA slot that will otherwise function fine.

I own most of the games listed and most, if not all, don't have any special interactions with the DS's GBA slot.
Remember this is a Japanese compatibility list. So some Easter egg based interaction might not exist in North America.
I actually didn't think Knights in the Nightmare had interaction. But it turns out there is an Easter egg if you put a copy of Yggdra Union (which did come out in North America) in the GBA slot you get an Easter egg during tutorials.
The Phoenix Wright series was originally on GBA in Japan (only DS in North America) so it's not surprising if a latter Phoenix Wright title has interactivity in Japan only.
So relax. These compatibility issues ALL READY EXIST ON CURRENT 3DS HARDWARE. It's not new at all.
I guess that just means some content or hardware-related interactions (like reading data from the GBA slot) will be inaccessible on these games. Same as with the current models.
