Xenoblade Chronicles is made by Monolith Soft, who are 100% owned by Nintendo, therefore 1st-party developers. Dillon's Rolling Western was made by Vanpool, who are 3rd-party company, but Nintendo published the game worldwide, so it's not really that independent game.
Therefore I would say yes, Mega Man is the first 3rd-party puzzle available outside of Japan.
