Flipnote Memo - This is the only DSi feature that's still missing in the 3DS since Swapnote replaced Pitcochat.
Ability to do multiplayer with all VC games
Ability to search on the eShop by genres (like the Wii's shop) along with the weekly "categories".
An app that allows you to play DSiware from the SD card - Yes, I know this one is nowhere near as essential as the other three, and it's not really likely to happen, it's more of a personal thing, but it would encourage me (as well as other people) to get alot more DSiware.
Other than those, I think they've mostly caught up since last year IMO. What about you?

An increased online presence such as more demos and generally just more things to buy such as movies and tv shows. A universal eShop would go a long way.
An improved store. For example, the layout of the VC games is bad, they should have categories and menus. Again, just do a universal store.
The games have been pretty solid so far, but 2012 I haven't formed an opinion of. So far we have the most outstanding title for the 3DS so far (Resident Evil) and we have a promising title on the horizon (Metal Gear Solid). Rayman Origins, Heroes of Ruin and Ace Combat look promising, but that's all that stands out so far. Some more diversity in the genres would be great such as some point and click adventure games and FPS'.
Second analogue stick.
Less emphasis on 3D. I know, it's rooted in the title of the system, but I think they're overselling this feature because it's actually the least interesting aspect of the 3DS. There's so much more to it than an effect. It goes back to all of those earlier points I made with regard to an increased online presence and continuing to promote some new genres for the 3DS to really demonstrate its gaming potential.
This is by no means a whinge post, not at all. I'm loving the 3DS, but in its second year, it's not unreasonable to see Nintendo take the whole experience to the next level. We still don't have the promised Sega GG games on VC yet and they were due last year!
