No. The time that you entered the eShop on is registered by Nintendo's servers.
So you could change the internal clock before you got on there.
It's recorded by Nintendo on their internal servers, not the clock on your 3DS. Nintendo uses the clock on their servers to schedule eShop updates and the like so they're bang on time and it's the same clock they use to register when you first opened eShop.
The only thing changing the clock will help you with is Animal Crossing DS.
