When I find I cant focus on it that good I'll just put it on the bare minimum, like I did with OoT 3D when there were parts my eyes just wouldn't focus on.

i usually turn it up all the way in the options section of the game, if given the option, then i enhance it to my pleasure with the 3D depth slider. FLYNN LIVES
I tend to have it about halfway, but I can happily live without it (I've found that only the most toadying and deluded of fanboys have convinced themselves that they now can't live without it... which is particularly strange when they're usually accusing others of being "graphics whores").
Admittedly I haven't played too many 3DS games yet, so I'm only going on a couple of games, but I really don't like how it looks on full blast. The colors are duller, everything's blurrier and it kind of hurts my eyes (my eyesight is worsening as it is, so I don't want to risk it). Plus the ghosting when you move even slightly is incredibly annoying. I find that when you turn the 3D off and go back to 2D, everything becomes brighter and sharper and easier on the eyes. The 3D is an incredibly impressive effect, but I don't particularly care for it and still seems a bizarre thing to base a handheld console around.
What's the point of having a 3D-enabled console if you don't use the 3D? 100% all the time for me. If my eyes start to hurt it goes off.

It''s also completely crap on the PS3, and hardly noticeable or pops at you. It's much more impressive on the handheld when it's closer to the face. No comparison The 3D effect on the 3DS is the only amazing 3D effect outside movies but there you have stupid glasses.
I usually play with the 3D full on. About the only time I turn it down is if someone is looking over my shoulder at what I'm doing, and I know the 3D can't be seen from that angle.
