I formated my system not knowing the SD card is linked to the system. I still have the data on the SD cuz I removed it before formating.now when I put the SD card back it doesn’t show any if my games

By formatting the system you also deleted your purchase history, which means your 3DS isn't recognizing any of the games in you SD card, because you don't own them anymore.

If you had a NNID tied to the system, nintendo could help you if you contact them and ask nicely.

You might have to repurchase them, but when you do, have your 3DS system linked to a NNID. That way, if you format your system, you can restore your purchases. Also, I'm in a position where Nintendo no longer supports my system, my system can no longer be repaired (I know, I tried to repair it myself and then my little sister happened...) and now I'm having to do a system transfer. If you link a NNID, you can only FULLY get it off that 3DS by transfering it to another 3DS
