So I got a 3DS and I have a bunch of DSiware games that I want to transfer. I was wondering if my data in the game transfers or would I have to rebeat them all.
Check here to see what DSiWare titles don't transfer to the 3DS for whatever reason. As for what you're asking in your second sentence, save files do NOT transfer, so you may want to take appropriate measures if you want to save your game saves.
