Okay, this has been a difficulty I've faced for a while. How should I organise my 3DS desktop? How does everyone else do it?
Currently I have 7 folders, this is so I can spell out my first name and surname. I share a single S because my name is alliterated. The folders contain:
3DS Games - Full commercial 3DS games as downloads
DSi Games
VC Nintendo - All of the VC Nintendo games I have
VC Sega - All of the VC Sega games I have
3DS eShop - Indie games, freebies and smaller titles
Apps - Apps that I've downloaded along the way (e.g. Pokedex, Mario & Sonic Card Album)
Default - All the stuff installed by default
I then separate my games out by those I've completed and those I haven't. The ones I've completed go into the correct folder and those I haven't stay on the desktop.

I have 2 vertical rows of 3 for games I'm playing / intend to play, the eshop, mii plaza, and settings (also vertical). Then I have a vertical row of 3 folders; one for demos, one for games I've finished / don't want to play anymore, and one for miscellaneous applications like netflix, activity log, nintendo zone, the AR app, etc.
Mine is designed to take up one page on the home screen with six slots total (2 by 3). The top three are the cartridge slot, the eshop, and sytem options. The bottom three are folders: games, apps, and demos.
The folders I have are:
Game & Watch
Game Boy
Game Gear
Game Boy Colour
Game Boy Advance
3DS
NES
Megadrive
Nintendo 64
Game Cube
Wii
Arcade
3D Classics
eShop Games
Demos
My folders are E(shop), V(irtual Console), D(emos,) M(edia) and P(re-installed). Their zoom levels depend on how much is in them, but the main menu is zoomed in to the max.
This all very helpful... except for the people questioning me calling it a desktop. Home screen would have made more sense but desktop.
Anyway. Thank you for your input. I've not really come to a conclusion with mine but I feel better knowing that it's something other people have put thought into.

I always to put every games unfoldered. I like to be remembered about everything I spent money on.
The black star folder is all retail demo on the eshop, the other star folder contain all non retail demo on eshop. Yes, I download every single demo on the eshop.
The black square folder contains downloadable videos from eshop, I have five (kid icarus, donkey kong, dinosaur office, link between world and pikmin shorts)
Please don't say that graphic in games are not important. It hurts me as a game graphic artist.

I think you forgot the Xbox One and Dreamcast folders.
I got 9 folders, all on the first page. Not really sorted, but each starts with a different letter for easier navigation (for friends who try stuff on mine). The contents of each folder are sorted in alphabetical order. The Top Row has the Card Slot, eShop, and System Settings without a folder.
Second Row:
Retail Downloads (for retail games that were only released as downloads)
Game Demos
3DSWare
DSiWare
Ambassador Games (all 20 of them)
Third Row:
Virtual Console (not sorted by platform)
Trailers/Videos (the few videos we got as downloadable)
Extra Tools (Mii Maker, Streetpass Plaza, and other stuff that isn't really a game)
Junk (NintendoZone Viewer, Health and Safety Information)
...3DS is a desktop now...thought it was a laptop. Er, hand...top...?

In my GC folder I have LOZ 4 Swords, In my Wii folder I have DKC Returns and soon Zenoblade Chronicles, and in my N64 Folder I have LOZ OOT, SF64, and soon LOZ MM.
I know its cheating a bit, but I am not giving up hope of seeing more games for these systems in the future

But Four Swords was a GBA game. Four Sword Adventures for GC was a completely different game. It's like calling Metroid Prime Hunters a GC/Wii game.
