I just received my cradle today. From what I have been able to find it will not negatively affect my DS3 XL if I keep it in the cradle charging when not in use. However, I figure the pro's here will know for sure.
Lithium ion batteries will not overcharge. The only thing I would recommend you is to run at least an entire cycle (full discharge/full recharge) once a month.

It automatically stops routing power to the battery when its fully charged, so no danger there! There are only 2 reasons for the cradles existance, thought.
1) For people like me who, instead of turning their system completely off, put it into sleep mode forever in a day when not in use.
2)Backup charging. No, not charging another battery, but as a sort of "backup charger" in the event the portion of the charger port which takes the AC adaptor itself becomes damaged. This happened to my little cousin Hope, and I ended up giving her my charging cradle because of that. That being said, the two little metal exposed areas are not there as a sort of "grounding," per-se. That is where the cradle connects to feed power to your 3DS. If you open the 3DS and go deep enough to see the motherboard, you'll noticed that the charging port has 2 places to connect for the normal AC adaptor, and an extra 2 places for cradle charging. MIND YOU, unless you have a CTR-001 model, don't open your 3DS if it is under warrenty, as that voids the warrenty. If you DO decide to open it, be very careful with the 2nd half of the bottom half of the DS, as the screws strip easily and when you go to fold it back you could break the bumper ribbon cables if to much force is used.
