When I got my 3DS, I also bought a pack of screen protectors. I learned my lesson on the Old DS phat that a screen protector on the touch screen was necessary( for me that is). Now with the 3DS, I have screen protectors on both the top and bottom screen. I'm wondering if any scratch(even the slightest) on the top screen will ruin the 3D effect, because its making my top screen look blurry and dirty and it kinda effects the 3D effect for me.

Yes they are necessary in my opinion specially since the rim around the lower screen rests on the upper screen leaving marks and eventually a rub mark that you can't clean off i would gather. I have screen protectors on my upper and lower screen and i also leave a micro fiber cleaning cloth in between them when i close my system.

Exactly. I have used the cloth that came with it but it doesn't help. I use a paper w/ a light application of water to get the lint off. It helps a little, but when I put it in my pocket, jacket, or etc, it gets lint back on it.
I don't like to fit any additional accessories ontop of any of my gadgets and games consoles. I feel that the way it comes is the way it should stay.
The thing is, I'm seriously worried about scratching my touch screen to hell and back with the 3DS. I've already got a fair few scratches on there and I've barely even used the touch screen at all, due to not needing it in Ridge Racer 3D. I know that I'd end up with bubbles or some dust under a screen protector and it would seriously bug me, also, even if I did put it on properly, I'd still look at the screen and think about the protector being there. :/
I actually can't win, I'm just going to have to put up with scratch problems forevermore.

I didn't use a screen protector on my DSi XL touch screen and it's got lots of little scratches from playing Pokemon Ranger. You can't see them when the game is on but they're visible when it's off.
I used screen protectors for my DS Lite and eventually they where pealing off so I removed. Franky I think all you need is a good cleaning cloth and your set.

I personally don't like using screen protectors. They are annoying to put on. It's nearly impossible to get it on pefectly and the air bubbles would drive me nuts. It ends up being more trouble than it's worth. Just be extra carefull with your handhelds and you should be fine.

When I bought my DS Lite the person I bought it off strongly suggested I use screen protectors. In hindsight I'm pretty sure the salesman was just being a typical salesman and asking if I had all the accessories so he could sell more because I regretted that decision. I think that screen protectors are really just a waste of money. If I was going to buy anything to "save" my screen it would perhaps be a stylus with a softer tip like some graphics tablets that have a felt tip for theirs.
When I used a screen protector it made visibility of the bottom screen worse because the protector was softer than the stylus and so the actual "screen" was fine but the protector was covered in scratches from Pokemon pearls poffin stirring game and I couldn't replace the protector. I therefore never used any for my DSi XL and still wonder why I bothered using them in the first place. In my humble opinion they are a scam, just press softly.

Wow, I'm really glad I put my screen protectors on before I even charged the thing, because if I would of waited and read about all the trouble you guys seem to have putting them on I wouldn't of used any!!! Seriously, it took all of about 5 seconds to put mine on and they are straight, no bubbles, and no dust between the screen and the protector. Maybe it was because it was brand spankin' new that they went on so easy?
In my opinion, screen protectors are very necessary. I didn't give two thoughts on touching my touchscreen while it was naked with my stylus.
I had some screen protectors on my DSi, but it was messing up where it thought the stylus was touching so I took the bottom one off, but kept the top one one.

I somewhat hate them...bought some (er, got them for free...you know, that GameStop rewards power....thing) and had a hard time getting them on the screens, stupid air bubbles, then find out that it has dust or some sort of gunk (like, a speck or something) stuck inside...was worse with the 3D screen one too, and somehow ended up ruining the protector trying to clean it....T_T (at least the touch screen is "okay"...but, meh...)

Vote no need for protectors. Touch screen is bound to get a little scuffed, but it shouldn't be anything hugely noticeable unless you're looking for it.
After managing to scratch (very lightly, and hard to see, but scratch nonetheless) my brand new DSi XL screen using the stylus it came with, I think screen protectors are a good bet. I'm waiting on mine to arrive at the moment.
