The biggest one for me would be the online interface. There's a few things Nintendo could and should do that would enhance the overall online experience on the 3DS.
1. Allow the ability to instantly talk to friends (i.e. a messaging system). This is something this system desparately needs. Yeah, it's cool and all that I can join my friends at games of Mario Kart, but if I want to actually do so, then I have to hope one of them is playing it. And that's not counting the rest of games that don't have that function, making online with friends impossible without some serious organization. Since the 3DS has the option of always being online (which most people utilize) it'd be pretty easy to put in. Simply have a message appear and the orange light show when someone wants to play with you. If you don't want to recieve them, simply turn the function off. It'd be that simple
2. Better organization of the eShop. The eShop is horribly organized. The browsing experience on it is simply impossible. If you don't have any intention of buying a specific game on the eShop, then there's no reason to be there. That's fine for people like us that regularly check up with the hottest games via the internet, but for people who don't and want to window shop then there's really nothing for them. One cannot search by genre, platform, ranking, or price, and it is truly a detriment towards the overall experience of just trying to find something you might potentially like. It's incredibly archaic and needs to be improved.
3. Demos for every game released, or at least more then the paltry amount currently on. This may be a bit harder to implement, but for any game that costs more than $2, it'd be nice to know what you're getting into before you buy it. XBLA has a trial for every single game, and though a few demos have turned me off, the vast majority lead to me buying a game I otherwise would not have even looked at.
You can actually search by genre, price, platform, ranking and more... just tap the menu button on top left corner and tap software search... not too hard...
You know what, I agree, @OlympicCho. Nintendo does need to get online right, and it inevitably will be a "hit or miss" situation for Nintendo; they will either do well with online or they will 'crash and burn'.
I think that Nintendo is not very up-to-date with online because, like I said before, they have been trying to lure in the casual crowd with the Wii and DS, and simply didn't have the time and resources to play catch-up with Mircosoft and Sony. I think they will progress with the Wii U, but won't quite be on-par with the Xbox 360 or the PS3.

@Waltz Why do you always have to state as Nintendo being behind? Within the past 6 years I've seen them leading the competition in sales and then seeing Microsoft make their own variant on Ninty's motion control idea... I won't include Sony because theirs was a blatant rip-off. And if Nintendo truly are behind then I guess Sony and Microsoft like taking it that way...

Nintendo are not behind as a gaming company - maybe in certain areas they are (but that's just more to their credit seeing as they're still doing well overall). Do try and remember that Nintendo, unlike Sony, Microsoft and Apple, rely solely on the sales of their games and game consoles. I have a phone - I use it to phone people. I have an iPod - I use it to listen to music. Nintendo's consoles dont need to have numerous other features besides being able to play good games, and quite frankly I wouldnt use most of them myself (I know I'm in no way representative but neither is anyone who chooses to repond to this). It would be benefitial for Nintendo to add more features to their consoles - but stating that they're behind because they dont is just absurd...
The best thing about Nintendo is that they have their own ideas.
@Olympic Nintendo's Development rate is not a fail. If it was a fail they would not have made the 3DS XL or the Wii U,
and they are making great games, so the only fail I see here is your facts

Nintendo have always focused on games and gaming consoles. Yes they made 3DS so that it can multi-task (albeit only a little), but it's main feature has and always will be games - and that's why Nintendo will never be taken out of the running, they know what they're doing.
Sony and Microsoft don't need to focus on gaming to get their money, they have other things they can focus on.
This is the reason the Vita doesn't catch my attention, just what the hell is it? It's trying to do so much but it forgets what its main purpose is... games... I think.
Yeah and I have to say adding a music app on 3DS along with the TV channel, and the Internet was a great start, especially since all 3 of those you had to buy separate for the DS in Japan and the Internet everywhere, I found it interesting that they had a GBA music add on, then the DSi came and made those digital
